Tried to cut to the chase in the subject line. Normally I pay attention when I disassemble any part but I've been distracted recently so I 'just did it'.
When I pulled the headers to install a centre stand (as per AF1 recommendations) I just dumped the spacers in the parts tray. Now, time to reassemble and I 'assume' the flange on the spacer faces out. I'm not keen on assumptions. (I check tire pressure before a ride rather than assume it is correct.)
Do the flanges face into the block or into the exhaust retainer?

I was hoping that somebody else would answer this as I'm not sure what you mean. Can you post a pic of the offending parts?

The exhaust header is held in place by what Guzzi calls a 'ring 'nut' pressing onto split spacers.  The spacers push on the header flange.  These spacers have a lip facing outboard on one end.  OP is unsure if the lip is supposed to be nearest to the head or nearest the ring nut.  As I recall (having recently messed with the headers on my V7) the ring nut presses against that lip.  The ring nut cannot be a tight fit on the exhaust header because it has to negotiate some curves in order to get into place so the lip allows the larger ID to seat on the spacer and push the header up into the head.

The lip on the spacer goes out.  It fits in the groove on the retainer.
