1. If that Allen is on the underside of the frame , they are plugs. I was on a ride with John Ulrich who has a beautiful white Bassa, perfect machine. We were parked and I noticed a rust spot on the top of one of his mufflers, I of course politely pointed the unsightly gob to John. Turns out the Allen plugs were missing and it happened when the bike was parked at a certain angle, water from a recent wash drained out. I tried to not let the other guys tease him so unmercifully but great sport was had by all.2. I donno?

Do you think it's a fill hole for the oil? I never took the plastichrome covers off the top of mine to notice the top of the shocks.
I've not seen what you are describing. On my Bassa there is way to adjust spring preload. There is a circlip with three grooves. You have to compress the spring, like you were taking the spring off to change grooves. Not for the faint of heart
