doesn't run good in rain.

I've got Cal. Aluminum and just had a problem pop up that has never happened previously.  Got caught in downpour while in eating last week. After it stopped I got on it to ride home and she missed badly almost felt like was running on one cylinder. Of course it had no power. 
Then last night while at an outdoor concert it started to sprinkle for about 45 minutes.  When I left it was OK for about 100 yards it started in again with the missing.
I can't figure it out as I've had the bike for 5 years and it's never happened before. So I'm wondering if any of you have any ideas as to whats going on.

I'd first suspect plug wires or caps.. if it's night can you see any sparking?  . make sure the end of plug wires are seated into the coil all the way.

We have 98 EV.  The right side spark secondary wire was tightly jammed against the cylinder fins and eventually wore through the external insulation.  Sparks flying everywhere as the engine started missing.  I would closely inspect the spark secondary wires from one end to the other.  Perhaps coat them with silicone spray.  If there is any nick or wear then change out the wires.  Use NGK end caps.

Sounds like a shorting plug cap , As mentioned watch in a dark place for any arcing.  You can un screw the plug caps from the lead wires and look inside both ends for any sign of carbon tracks.  You can fill both ends of the cap, [the plug end and the wire end] with vinegar and then add a pinch baking soda to it. Let it bubble a fizz and dump it out and do it again. I use a Q tip to scrub around a bit , rinse them out,let dry and try running them again. It will remove a carbon track and will often bring them back to life.
