Installed new fuel filter, but...

I installed an all metal filter from AF1 and replaced all 4 spark plugs on the Breva 1100. The problem is that it's idling a bit rough after the fast idle settles down. It was fine before. I do not beleive it is misfiring, but I'm not absolutely sure because access is horrible to inside plugs. It starts fine and sounds ok during fast idle.
There is no excessive fuel smell coming from exhaust. Since it has dual plugs, what symptoms happen if the inside plug cap isn't fully seated? I had a hell of a time trying to ensure the inner plug wires are on completely.
I am running the Beetle map. I tried to reset the TPS and auto learning. I am thinking I should bump up the CO trim from 2 to a bit higher to increase fueling a bit. Right now it is idleing at 1100 and hunts a bit. Should I shoot for 1200 rpm?
Perhaps the new fuel filter or plugs had changed the idleing characteristics.

Was it running ok before you changed the filter?
What did you disconnect in the process?

I did not gap the plugs. I believed they are set at the factory and shouldn't be altered. I eyeballed them to make sure there was no sign of obvious difference in gap. They were NGK Laser Platnum BPR6ES and PMR8B plugs.
I only disconnected fuel pump wire and two vent/drain lines and battery. I will double check any accidental disconnects around plug wires.
I'm thinking it may remedy itself when it fully auto learns from the ECU reset and fresh fuel. I plan on changing CO trim from 2 to approx 3 to 5, before I pull the plugs.
I am sure the fuel filter is in the correct direction.

It's an open loop map, it doesn't trim the fuel using the O2 sensor. If it was running fine before something has been changed/disturbed, find out what and rectify it.

I double checked the fuel filter direction and it is correct. I pulled all spark plugs and the inner plugs were cleaner that primary spark plugs. Left primary plug was good. Not running to hot or lean. The right primary spark plug was a bit wet on the bottom of the threads, like premix. The rest of that plug looked like it was okay.
I cut and rethreaded the inner left and outer right spark plug caps. I didn't like how they felt.
It still settles down to 1200 when warm and idles a little rough.
At this point I foresee throttle body cleaning and balancing in the near future to remedy. I know it could use it simply because it is due.
I did not have this problem before changing plugs and lubing swingarm. Now I suspect my fuel is probably not so good. This is the same gas the previous owner had used to top it off when I bought it. Given the age and that I siphoned the tank out three times it may have picked up some moisture.
In case your wondering why same tank of gas, I purchased bike in May. Then I got my permit and will complete MSF this weekend. At that point I will burn this old fuel.
