Cali 1400 - Spark Plug Boot doesn't close

I just changed my four spark plugs (NGK LMAR8F-9) of my Cali 1400, but on one of them the lid of the connecting boot doesn't close with the rim on the valve cover head - hence rain could get in, and I don't like that...
The boot clicked on normally, the plug itself sits fine (no aluminum, no threading etc., seat looks ok too) and was torqued to 12 Nm, the boot looks normal from the inside (by endoscope). Engine starts on first crank, seemingly nothing wrong with it - Hence I am at a loss, because I really don't know what the root cause is for this is (and how to fix it)...

Has anybody ever experienced something like that??

  Is there not a small drain hole at the base of the plug ?

There is a small hole - yes. But still - that plug with it's boot seems to be more elevated than usual (I can't even close the decorative valve cover snug), even though the plug went in easily (just by hand, and it then torqued in nicely). I reiterate - the engine runs normal, no blow-outs etc.

I know this sounds weird and I was wondering whether I should post this or not - but if anybody ever experienced something similar, that may be helpful since maybe there is something I am just not seeing...

The only thing I've experienced that was similar was an indexing washer that was sitting on the head causing one spark plug to sit higher.  That shouldn't be the case here though.

When checking valve clearances on my V7 the cap wouldn't go back on completely. I made sure the clip wasn't bent or misformed. I gave it a good tap with a rubber mallet which seated it. The clips fit quite tightly which is why I think so many are damaged when being removed.
